Did you implement Transaction Logging at the same time you upgraded to ND6? With TL enabled users can't compact their mail files AND get space 'back'. It just reorganizes the data. The alternative is a compact -B at the console, as you noted. We also use the -S switch and it still appears to work (602 CF1).
